Aldo Burrows is shot and killed by Secret Service Agent Alexander Mahone. Before dying, Aldo reveals crucial information about a tape that can exonerate Lincoln. Michael, Lincoln, and Kellerman (who turns against the Company) form an alliance, while Mahone is severely injured in a car crash. Episode 13: "The Killing Box"

The corrupt former corrections officer Brad Bellick tracks down Michael and Lincoln. To buy time, Michael teams up with the volatile John Abruzzi. Meanwhile, Mahone corners Abruzzi at a motel. The mid-season climax. Michael and Lincoln plan to meet Sara in New Mexico, but Mahone is one step ahead. A spectacular train-yard chase ends with Mahone literally catching Michael.
